The campaign can end in the Temporal Anomaly mission. There's nothing stopping you from finishing the campaign before you duel FRED.

And the Bravos do say how you are supposed to "win" at that mission.

I actually went through the loop twice before figuring out (with Axem's help ) that I need to destroy the anomaly ship. The looop had me thinking that there was some sort of FRED error going on.

After I beat it(took me three times) I tried to replay it without destroying it the first time.
