What I did to get into the fighterbay was wait for it to jump in and when cap ships jump in in FS1 you can go through them so I went through the Lucifer and into the fighter bay.

Yeah I did. I can't remember if it was instant or took a few seconds but the objective was completed.

It shouldn't, unless the mission uses the grant-promotion sexp...
