The guy known as Command could simply be the squadron's communications&coordination officer tasked with simply passing orders from higher above, and when Alpha 1 got moved to another unit, Mr. Talkinghead was moved too (maybe with a bunch of other pilots).
Moving people from 1 fighter to another seems to be normal procedure to allow pilots (and probably tech crew) to be familiar with the whole arsenal.

No, he's a computer wiz, that's hacked into 3rd fleet's stuff, and overided the comms so that he can make everyone think he's command. and he follows Alpha 1 because he has a grudge for some unknown reason, and he's trying to get Alpha 1 killed. which explains numerous things, including why you have to scan the sath...

and in the mainhall, that look he gives you just shouts "move along buddy. i'm not doing anything wrong. this is none of you're buisiness."
